I'm pretty sure Desmond was lying about Claire & Aaron getting into the helicopter, as it was the only sure way of getting him to go to the Looking Glass.
I didn't like how they turned the entire show into a goodbye episode for Charlie. It was a memorial to him.
That makes me think that they're going to do something tricky and not kill him.
The two people with guns in the Looking Glass base weren't really a surprise. As soon as he made it out of the water (Dharma shark danger) I figured there'd be someone there to meet him. Heck, I was expecting Ben to be standing there with a, "Hello, Charlie" welcome to end the episode.
On Jimmy Kimmel Live last week Evangeline Lilly said that she doesn't usually get excited by TV, but there is a revelation in the finale that literally gave her goosebumps when she read the script.

John told Jack that he wasn't supposed to make that call. Yet Jack made the call and something happened.
Are we to assume that they were rescued immediately? Was that scene from way in the future? Who else got off the island? Who stayed? (I assume Locke and the French woman stayed.) Whose funeral was that and why'd nobody show? (Sawyer and Locke are the prime suspects for a funeral nobody attends.) Who is Kate living with? (Sawyer?) Will the show now focus on those who stayed behind and those who left? For those who left, is it now going to become a search to get back to the island?
Charlie's death was sort of anti-climatic. He could've escaped the room, lived, and nothing would have changed.
I was more stunned by Tom's death. I thought he was a good character, but I loved that Sawyer killed his ass in cold blood.
As far as cliffhangers go, that was a damn good one.

My guess on the funeral would be either Ben or Jessica (probably Ben). Locke would have stayed behind, Kate is probably with Sawyer, and that would explain why no one else from the rescuees would turn up for the funeral besides Jack. And he had no family to show up.
Other thoughts:
1) Going to "the temple"? Sounds interesting.
2) Walt! I thought he left. Or is this another vision?
3) That one-eyed Russian is one tough bastard. I wonder if he's dead even now after having a grenade go off in his face like that.
4) The Charlie thing was ... not quite right. The water wouldn't have filled past the porthole (the air pressure inside the station is equal to the water outside already to keep the submarine bay level like that, so even pressure differences couldn't account for that), so when the flow stopped he'd have been able to still breathe, and maybe even squeeze his skinny butt out of the blasted porthole and swim to the surface.

I read an interview with one of the creators last night and he explained why they killed Charlie and I fully accept it. He said they began teasing it with Desmond being able to "time travel" (something they limited to flashes about one person so they didn't have to deal with paradoxes and such) and once they had him see Charlie die, they knew they had a winner. So they ran with it and they believe that Dominic and Ian worked perfectly together and gave great performances. Once they got towards the season finale, they realized that by not killing Charlie, they'd be cheating viewers. So they killed him.
Here's an interesting question: Why did Locke kill Naomi?
Did he just do it to stop her from calling? Or did he know who she really was because Ben wasn't lying?
In that last scene, I don't think we saw the future, but rather the present.
Oh and let me point out that the creator said in his interview that that scene was planned from the beginning.
Anyway, my guess would be that next season is going to focus on Jack's quest to get people back to the island with the flashbacks showing what took place after that phone call. I honestly don't know if we'll see anything from the island "live" next year until the finale. This may explain why Terry O'Quinn (Locke) sold his home in Hawaii.
If they do that, remember there are only 16 episodes, that would set up the following season for a return to the island where they can start stunning us with what happened there.
That would lead into the final season where everything plays out like it was meant to play out.

Jack and Kate got a "golden ticket" from Oceanic Airlines so they can fly anywhere at any time.
But wait... how come Kate isn't in jail? For a girl who carried everything she owned with her, she sure had a lot of stuff. She also seems to answer to some guy. This isn't necessarily her lover, it could be a boss.
I think Kate is working for the bad corporation who Ben was referring to. They'd have the power/influence to get her off the hook.
Wast the song Charlie was 'writing' playing on Jack's radio when he pulled up to the funeral parlor?
As for the "temple" on the island, there was some ancient civilization there. We've seen a foot of a statue, a weird Stonehenge-like formation where they (supposedly) held Walt, and a stone pillar that Locke's father was tied to. So there was definitely some sort of civilization there. Maybe, Atlantis?
I think Alpert has been on the island a long long time. Maybe he was on the Black Rock, or maybe he was there even longer.

Alpert, when Ben was packing up to go head off Jack and company at the pass. Can't remember now if it was him saying "but we're going to the temple" or Ben saying "continue on to the temple", but there was definately mention that their current destination was templish.

Oh... and when I mentioned Charlie's song earlier, I got there from hearsay. I watched the Jack parts again last night and it was Nirvana on the radio.
The next season begins in February sweeps. That's the method perfected by The Shield, Monk, The Sopranos, etc.
I think we're moving towards a three season year in terms of television shows. Fall seems to be light and fluffy. February through May is all about the drama, suspense, and action. Summer is all about reality shows and stuff not good enough for the other seasons.
I could see all the networks doing TV like this in the near future and running totally different lineups during each season.
