Also, isn't it odd that a guy with a gun was refused service, yet politely left and didn't shoot the place up? Odd that the gun didn't kill everyone there.

I'm pretty sure those are heavily franchised, and it's not about an overall corporate policy. If so it's not that Waffle House hates the military and guns, it's that that particular Waffle House hates the military and guns.
I know that's not their policy everywhere as I remember at the Waffle House in Bryan which was near the gun range on the weekends there'd frequently be people there field cleaning their pistols while waiting for their food.
