In that case Cortana is supposed to have consciousness/memories of a woman who wasn't born yet.
Plus, Microsoft isn't planning long term because all AI of her sort go corrupt after about half a dozen years.
(I think Cortana lived to be 8.)

Clearly her 5 year old self went back in time, and was placed into cryrocryptogenesis, thus preserving the state of her AI capabilities, while ensuring that the ensuring corruption would not occur.

There was a four and a half year period when John was in stasis (waking up is the beginning of Halo 4) where she could have gone back in time to service out telecommunication needs.
So, she'd have been 3 or 4 when she went back in time.

Microsoft couldn't program a decent AI if we were being invaded by aliens and our survival depended on it.
