How does one upgrade their CPU or is that built into the ship?
I need more power to strap on afterburners.

Electronics = 5% more CPU per level...
Engineering = same except power, not cpu.

Do you mean CPU or Power? They are different things.
CPU is increased with either the Electronics Skills or an Extra CPU processor that goes in a low slot.
Power is Increased with either the Engineering skill(which you should raise ASAP) and either a Power Diagnostic Unit and Reactor Power Control Unit. Both of which go in Low slot.
