But while the emperor was controlling both sides, the avg Joe saw the war as the empire (republic) versus the trade federation. Maybe Trade Federation loyalists would withhold taxes... was that your point?
But I don't imagine the Emperor's "Reconstruction" plan for the rebel systems was particularly gentle.

That was my point. Plus, it would take a number of garrisons and blockades on those Trade Federalist planets to keep them in line. Look at what happens after every civil war.

Well, Lincoln TRIED to be nice with the "10% Plan..." but then he got shot. 
Grant was not as nice.

I thought the whole civil war with the Trade Federation was instigated by the Emperor anyway.

It was. He instigated it in order to get power. Doesn't mean the desire of the Trade Federation to leave the Republic wasn't real, or that their desires would simply disappear after the emperor got his power.
I think we can all agree that Lucas' scripts and dialog blow, but his biggest problem with the plot of this trilogy was its complexity. The politics involved, and the manipulation were more than what most movie goers are interested in. I think it was well done, though.
And for the people that didn't care for the politics, there were cool lightsaber duels.

When Vader goes to kill the heads of Trade Federation wasn't one of them yelling that Sidious promised peace or we only wanted peace? Something like that.
The Trade Federation/Banking Clan/etc wanted to leave/change the Republic themselves and there was also some trickery on Sidious's part. Especially in getting the whole sepratist movement going.

I thought Padme sounded pretty stupid when she spouted the pro-Saddam line of "the only reason we have this war is because people wouldn't sit down and talk!"
